As you said, every technique has its weakness and we already know one of the weaknesses of Edo Tensei: the user.

By manipulating the user — through something like genjutsu — you can cancel the technique. That's a major weakness right there. I'm also pretty sure it has some sort of drawback as well, despite Kabuto claiming it doesn't.
