The games plot is heavily altered, set in between the [[Search for Tsunade Arc]] and the [[Sasuke Recovery Mission]]. Having a different plotline for the story before [[Plot of Naruto|Part I]]'s conclusion.
Taking place at an unknown point in time, The game starts out with Naruto Uzumaki training by himself, who of which, is seen training alone with Kakashi watching him train in the background. He walks up to and tells him that he had forgotten the fighting basics and tells him to follow his instructions, Kakashi decides to be his training supervisor. (the player that plays as Naruto can choose to accept his practice or not). later on, they head back to the Hidden Leaf Village and Kakashi tells him that he passes his training. The player then goes into the Hokage's Room from the main menu. looking to see that there's a mission available from one of the scrolls on the screen name, tiled Delivery Service. You read the missions summary and accept it. On Naruto's first mission titled, ''The Delivery Service'', he head's towards south to Tanzaku Town and on the way he encounters a Ninja Bandit and defeat him and his friends as he makes towards the town. He then make it to Tanzaku Town after fighting multiple enemy ninja bandit's to the towns waiting trader and passes the mission.
 
 
On his second mission titled, ''The Shop Assistant'', help is needed, Naruto arrives at an old abandoned weapon ninja shop, called, ''Emporium Karin'', there, he sees a verity of old weapons and shouts out to see if any ones there. realizing that no ones there, he overhears an eerie voice and a young female kunoichi magically appears right in-front of him, scaring the young Genin the young female kunoichi is revealed to be a young girl named [[Karin Kagura]]. Who is revealed to be the owner of the shop. Naruto then introduces himself to her saying that he's come on a mission, this then catches the girl's attention. Who says that she has a favor to ask him. Just as when she was about to tell him, Naruto then asks why she is always gloomy. Karin then apologizes to him. Naruto says it's depressing. She then goes to tell him that her dad had died last month of an illness and had left the shop in her care. Knowing her reason for being all gloomy, she continues saying to him that her customers will stop coming and her shop will go out of business. Begging the young [[Genin]] to help save her shop, Naruto thinks to himself about telling her to cheer up a little. Wondering that he can help her save the shop, she tells him to help advertise for her. Wondering how he can do that, she tells him to fight the outlaws and make the village safe again, by doing that she hands him flyers so he can keep the stores sales up. He accepts it and goes out to fight the ninja bandit's one by one and passes the mission.
 
 
On his third mission titled, ''The Missing Tamasaburo'', a famous candy called Tamasaburo, has gone missing from multiple shops, and the villagers sweet-tooth's are in a total uproar. Out of all of them is [[Anko]], who has taken ill from the terrible shock. Naruto has to find the famous Tamasaburo candy to restore her health back to normal. He then accepts the mission and heads out east to an eastern town. That of which, he enters and starts talking to himself wondering where the candy is, he searches all over the town. Only to find nothing. Even with the use of his [[shadow clones]]. Going into a small fit of rage, a man appears behind him and asks him if he to is looking for Tamasaburo. Telling him to Give it up! You'll won't find any here. and even saying that he's been to every sweet shop in town, and didn't find any. Naruto asks the man into confused question, saying: Where can I go to buy it?! The man himself however doesn't even know, whimpering the candies name, Naruto goes to yet another town, but the same one, Tanzaku Town, (fighting Multiple Ninja Bandit's along the way) where he decides to ask someone where the Tamasaburo candy is, he does so and sees a woman standing out in the open, asking her if there is a place that sells Tamasaburo, she tells him that you can't by Tamasaburo anywhere now, and also says to him that the maker isn't making them at all. This shocks the young Genin, saying that the candy maker has gotten lazy. Wondering where the man lives, he asks the young woman where does he live. She then tells him that he lives in South Town. Excited to know the location, he then heads south to south town, (fighting Multiple Ninja Bandit's again for a second time along the way). He then arrives saying that this is where the Tamasaburo maker lives. Demanding the man to come out, he appears. Wondering who is there demanding him to come out and screaming for him, Naruto spots him, realizing that he is the Tamasaburo candy maker. Asking him why did he stop, the candy maker tells him that he's barking up the wrong tree. Saying to the young genin that he doesn't have the ingredients. Confused into question upon hearing him say that, Naruto asks him why he can't. The man asks him that, a mountain where I collect them has become a heaven for ruffians. Not wanting to get the ingredients, he tells the young boy that it has become an extortion for money just to visit the place. He then tells the boy that he's not wanting to tell sell his money to the crooks themselves. Getting to Naruto's point, someone overhears this behind the shop, Naruto then accepts to chase them off for him, the person then comes out from behind the shop, revealing to be Chōji, who overheard their conversation all along. Shocking and confusing Naruto, Choji tells him that he's been a huge fan of the Tamasaburo candy, and also saying that, he's taken the loss over the candy and started searching for the candy on his own. Just as when he can finish talking, Naruto bursts out in excitement saying that he will go and kick the bad guys' butts. Chōji bursts in excited anger, saying that he'll show them when they mess' with food. They then head south towards Honeydew Mt. (fighting even more Multiple Ninja Bandit's for a third time or not), They then arrive at the mountain (with a ninja bandit watching them from up above a rocky ledge) and Chōji says to Naruto that the Tamasaburo candies' ingredient called Honeydew grows up ahead. All of a sudden, they overhear a voice saying: That's right. This is our territory. The Ninja Bandit then jumps down from the ledge saying that if they want to pass they'll have to pay a toll. Catching Naruto's attention, the young genin realizes that's these are the bandits the candy-maker was talking about and will pay there toll in violence. Chōji questions the Ninja Bandit, saying that he wants it in punches or in kicks. Shocking the Ninja Bandit, they agree to fight him and his allies. As they begin fighting him and his allies, they defeat him. After this however, he runs away. Both Chōji and Naruto decide to go after him and his remaining allies. Wondering where they went, Chōji becomes tired and hungry and most of all can't walk anymore, he tells Naruto that they should just forget about them and find the honeydew plant. Naruto says that the whole mission is to get the Tamasaburo candy back...He then says to him saying that the Ninja Bandits are back and they've bought company. (fighting Multiple Ninja Bandit's again for a fourth time), they find the honeydew plant and the ninja bandit, who gives up and goes home.
