Well it could mean that there are other dojutsu or simply a way to refer to the Byakugan sharingan and Rinnegan as being the three great dojutsu or three great eye techniques it would be the same as someone referring to 3 gods as the 3 holy ones it could be that the 3 are not the only dojutsu in existence or it could mean that those 3 were the only know ones but we do know that there is actually 4 cannon dojutsu Byakugan, sharingan Rinne Sharingan and Rinnegan.(I put the Rinnegan last because the Rinnegan is the completed form of the Rinne Sharingan)

I'm not saying it's fact that because they're called the three great dojutsu there has to be other dojutsu.
the Byakugan Sharingan and Rinnegan are called San Daidōjutsu which means Three Great Eye Techniques, this could imply they are 3 of the greatest but that they are not the only ones or it could simply mean they are three great eye techniques. so far we only know of one other cannon Dojutsu and that is Rinne Sharingan. the Byakugan sharingan and Rinnegan are Kekkai genkai and the Rinne Sharingan is a Kekkai Mora. i am inclined to believe that they are the only 3 Kekkai genkai based Dojutsu and if there are other kekkai genkai Dojutsu they do not exist out side of Kaguya's blood line. the main reason is because the likely inspiration of the Byakugan sharingan Rinnegan and Rinne Sharingan is the Futaro Yamada novel The Kouga Ninja Scrolls which featured two warring clans of ninja that had developed mutations and abilities through selective breeding, with the young heirs to each clan possessing mysterious dōjutsu. the other possible inspiration is Journey to the West the Monkey God-King, Sun Wukong: After having eaten all of the 'peaches of immortality', the 'pills of longevity' and drunk all of the 'wine of immortality', and then was captured after a long rebellion against Heaven, the Monkey God-King, Sun Wukong, was then sealed into Lao Tzu's Eight Trigram furnace to be burned to ash in order for Lao Tzu to reclaim his pills of longevity. But after 49 days, Sun Wukong broke out--stronger than ever--his body having been refined by the flames instead of being reduced to ash.
