I saw that Win, Lightning and Water were added. So where was confirmed he has 3 affinities?

you don't understand what i am saying
shin didn't awaken a sharingan by himself he got them transplanted, unless you think he awakened them all over his body as well
what happened was he got them transplanted he then awakened the mangekyou or maybe even got a hold of a mangekyou, we simply don't know about how he got it
then him and orochimaru finally figured out how to clone him.the clones are youthful reproductions of him and as such all the clones were created with the sharingan thats why they all have the sharingan we see the shin inside orochimaru's facility has the sharingan already and that one isn't completely brought into the world IE he is likely not fully matured the cloning process but non the less it looked like he already had the sharingan
Let's put it this way, he is a better version of Yamato. He basically IS an Uchiha now. His genes had to rejection what-so-ever of the DNA, but in Yamato's case there was a tad bit of rejection hence him not being as good with Wood Release as Hashirama. This is why Oro chose Shin, because he does not have foreign DNA rejection. He IS an Uchiha now, so his kids would be the same.
Elveonora
Shin is essentially a chimera his body adapts to any organ he absorbs perfectly this means that his DNA would fundamentally be altered on a cellular level so adding an organ IE sharingan would fundamentally alter his DNA in the 30 or so cases of chimerism in real life a good percentage of them are effected on a reproductive level meaning since shin is a perfect chimera his testicles should be effected by the genetic change, but who am i kidding this is kishimoto the man who brought us a mentally deficient kaguya
i will give you an example there was a women named Lynda Fairchild Fairchild underwent DNA maternity testing shortly after the birth of her child. Results showed a poor match, as if she was the baby’s grandmother. It was concluded that Fairchild may have been a chimera, her body the result of the fusion of two non identical embryos at the earliest stage of development. Different parts of her body could have come from different cell lines. Further testing indicated that cells taken from her reproductive organs, contained different DNA than those taken from her mouth for the DNA testing and were a match to her children.
meaning its entirely possible that Shin or any number of his clones could have children who are born with mostly uchiha DNA
Different genes in eggs than in her mouth, not 2 different in her eggs.

I don't think it was said that he was a *perfect* Chimera. From what i understand of biology, tissue rejection happens because of the immune system. All that Shin really needs to have is a far more forgiving immune system. Or be a universal acceptor.
Hmm, in the movie it was implied that the jutsu stored in the Kote wasn't his own though. For instance, the full sized Rasengan he showed Sasuke with the help of Kote was clearly not his own. He simply could not make a Rasengan of that size at that point.
And at the end of the movie the scientist (who made the Kote) tried to seize the glory by firing a whole bunch of jutsu of various type. If being able to manipulate the nature is a requirement, then that scientist is quite a monster that only lacks chakra.
Well, I haven't read the novel, and assuming it is canon, Boruto may well be able to use multiple nature manipulations. That is definitely impressive, but I wonder how good he is at any of them. In the movie, his most impressive feat remains that mini vanishing Rasengan and without the Kote, he couldn't do any big jutsu. There was at least one ninja in the Chunin exam who could make more clones than he could, and Shadow Clone is one of his best jutsu. Right now I feel like he'll be a jack of all trade, master of none (of course it is still the early days).

First off - i can't believe i writing this but here it is:
In Shin's case it's that in his eyes is place where Uchiha DNA not his genitals, so for Shin(and His clones) to have baby Uchiha he need testicles transplant from Uchiha not eyes.
Long story short - Elveonora is right rest learn biology.

Not even needed, it's a matter of properly understanding Chimerism. I did some light reading. Chimerism is that different parts of your body are made up from very different cells. Fusing two Embryos can do that. However, as indicated in Randell's post, this doesn't mean that all the genes are in the reproductive organs. If you fuse two embryos, you have "A" and " B" cells from the respective Embryos. The reproductive organs can be made from "A" cells. If the maternity test happens to gather DNA from a "B" region, you wont even positively match with yourself.
It wasnt clear to me how far the Chimerism definition goes, but if you get an organ transplant i think you're technically a chimera.
Given Shin's ability, it's likely that he has a very forgiving immune system which means he doesn't reject transplantations. If a Mangekyou pattern is stored as genetic information, then every Shin would have the same base Shin DNA, and all the Mangekyou awakened by the clones would thus share a pattern.
